In this sequel to Archimedean Dynasty, the player once again controls Emerald "Dead-Eye" Flint, the hero of the first game. Five years after the Archimedean dynasty, the underwater metropolis Neopolis, capital of the Atlantic Federation, is a battlefield.

It is a battle between the government and a new hard line. Admiral Cox, known from the previous installment, has to decide, and he really has problems with this decision...

Like its predecessor, AquaNox is a hybrid of underwater simulation and shooter. The game contains over thirty single-player missions and nine different player ships. Flint earns money by completing missions, allowing him to purchase better submarines, weapons, and equipment. Outside of the submarine, Flint can visit stations, talk to NPCs, and receive quests from them.

Unlike the first game, the player's view is fixed to the cockpit in this installment, and the controls more closely resemble those of a first-person shooter. The defensive turret system has been replaced by two cannons that can be mounted on the hull.

The underwater world has undergone a transformation from a tranquil environment to a place of unspeakable violence, graphic murder and horrific danger. It is now the 27th century and mercenaries like 'Emerald' Dead Eye Flint ply their deadly trade among the warring forces of man and nature.

Players take on the role of Flint and take command of a loosely aligned force of fellow mercenaries who hire themselves out to the powerful leaders of this inhospitable world. Players fight fierce battles against crazed mercenaries, powerful military forces, and hideous sea monsters.
